It could be many things, possibly tendons etc, as you say it hurts when wearing flats.

I go throught the same entity. For me it ended up human being a pinched nerve surrounded by my lower back., the doctor prescribed Naproxen (weaker than OTC Tylenol). It go away with time (about 6 months). The niggle sucks, but honestly there is nought that can be done for a pinched nerve.
Get a different doctor. Doctors are supposed to listen to you and help you, not clear you feel that road. You should NEVER be afraid to go and see a doctor if you hurt or are sick. Your body is describing you something is wrong.
